BP Fluor 488 (Alexa Fluor 488 equivalent; AF 488) is a green fluorescent dye for the 488 nm argon laser line. BP Fluor 488 (Amax 493 nm, Emax 519 nm) has absorption and emission spectra comparable to Fluorescein (FITC), but are much brighter, far more photostable and less sensitive to pH changes between pH 4 and 10. BP Fluor 488 conjugates are compatible with common fluorescein equipment, settings, or filters and are ideally suitable for all applications in fluorescence microscopy and flow cytometry with high requirements in sensitivity. BP Fluor 488 shows more persistent and brighter fluorescence than Fluorescein in epifluorescence microscopes even without the addition of anti-fading agents to aqueous mounting media. In permanent organic mounting media BP Fluor 488 is also more fluorescent and long-term stable than FITC.
The features of BP Fluor 488 are the multiple negative charges which can significantly reduce conjugate aggregation in the bio application.

Cy3 dye is a bright, orange-fluorescent dye that can be excited using the 532 nm laser line and visualized with TRITC (tetramethylrhodamine) filter sets. In addition to immunocytochemistry applications, Cy3 dye is commonly used to label nucleic acids.
The Cy3 fluorophore is also the basis for the lipophilic neuronal and long-term DiI cell tracing reagents, which append alkyl tails (12 carbons) onto the core fluorophore.

These three dyes, BP Fluor 647, Cyanine 650, and Cy5, are bright green-fluorescent dye optimal for use with the 633, 650 nm argon laser. The three dyes have the same fluorophore backbone structure which contributes to the almost identical absorption and emission spectrum. They are only different from the number of soluble groups SO3Na, i.e. Cy5 has two SO3Na groups, and Cyanine 650 has three while BP Fluor 647 has four.
All these dyes are water soluble and pH-insensitive from pH 4 to pH 10. The sulfonate groups make it high water soluble and less aggregation in the aqueous solution. These dyes are used for protein and antibody labeling, or nucleic acid applications with high labeling density for numerous bio applications.
